I’ve heard that owning a knife that is longer then 15cm in Japan is illegal so why are specialized knives called Maguro Bocho that are typically much longer than that legal? Do all fishmongers who own this knife have special permits?

It’s not any different from say driving, guns, alcohol, or getting married. All of them exist but are illegal until you secure a permit or license.
It is notable however that the more important aspect of the law is that blades long we than 6cm and double edged blades are prohibited from being carried around. Special permits are required to transport blades.
