The missions aren’t always from the train. Look for a gold icon of Jacob or Evie. They jump around the map a lot, so be sure to zoom out and look everywhere.

Look for the gold diamond symbol on the map. It might be on the train, it might not be. Often there are more than one “main” missions available at the same time, since Jacob and Evie aren’t doing the same thing.
